The JCW Kit has a bunch of things in it. Heres some of the stuff (many of which are standard in trying to get from an R50 to an R53.
-Air Filter. You'll need another Filter your Stock R50 Filter will not be sufficient and will limit you.
-Super Charger- Thats what makes the R50 different from an R53. You'll need a air intake hole in your bonnet to allow for air to enter the engine bay and cool your intercooler. I doubt that it'll be as easy as cutting a hole in your bonnet because the intercooler will add a few inches of height.
-Programing: You'll need to redo your ECU programing, but you should do that anyway if you are really going to tune your MINI.
-Spark Plugs: JCWs come with cooler plugs, make sure that you get them with the motor.
-The routing of the exhaust and the position of the catalytic converter is different on the R50 than on the R53. For this reason the R53s can't carry a spare tire.
-Gearing: R53s have 6 gears, You may be one short.
-As previously mentioned, the battery will need to be relocated.
-JCW header. Thats one thing about the JCW R53 which makes it different from an R53 with non JCW mods. by purchasing a JCW engine (without the intercooler and all the other goodies), you're getting an R53 engine with a JCW header
All and all I think that you would be creating a HUGE mess/mistake

Also a heads up, one of the differences in the next gen of MCSs (R56) from the R53 MCSs is that the R56 is Turbocharged while the R53 is Supercharged (Supercharged gets the power for the compressor from the Crankshaft while the Turbocharger gets its power from the exhaust. The Supercharger gives you more kick at a low to mid RPM, but in the end gives you less Horse power and torque than the turbo. The Turbo gives you more power at mid to high but since it is powered by the exhaust, there is often a turbo lag that occurs. MINI has done a great job in nearly eliminating it.
